Going to Boston with the kids for a few days, any recommendations on hotels? Need a room that sleeps 5, has a kitchenette and a pool (prefer in-door), and good location for kosher food and the below attractions.

We have a pretty general itinerary so far: science museum, aquarium, mapparium, duck tours, swan boats, childrens museum, freedom trail, harvard museum of nat history, and boston tea party ship, plus maybe six flags hurricane harbor.
Am I missing anything that is a must do/see?
Get a go card, you'll save yourself a lot of money.
Don't think you'll find a hotel to fit those requirements. Jewish area is around 15-20 minutes from downtown and traffic can be horrendous

How about any places to stay away from?
The best tip I can give on Boston is try the University kosher dining hall. Very nice sized meal, great price. At the least, it's an alternative to expensive slow restaurant food.

for hotel we can live without the kitchenette. Why would it be hard to find a hotel with the rest of what we are looking for? I was told to find a hotel in brookline, rather than boston. Is that good advice?

If you want to be near the food/minyan rather than the attractions. Say there was no kosher food in Manhattan. And you wanted to do the sights in Manhattan but be near kosher food. You could stay in Manhattan but you'd have no food. Or you could stay in Brooklyn, queens or teaneck and have food but travel to the attractions

Perhaps.
But parking downtown is a beast and the ability to walk from your hotel around the very walkable downtown tourist areas is extremely convenient.
Parking in Brookline is much easier.
Also I didn't find traffic to be that terrible on the highway or on the surface streets between downtown and Brookline.

Good deal for a fun tour in a fun city to visit.
I was just in Boston last week and did it, pretty good.  And kids loved it, especially that they were allowed to steer when we were in the water.
If you plan on going to Boston for a few days the Boston go card may make more sense.  It is $100 for an adult $80 for a kid and includes the duck tour and almost anything else you want to do there.

There's a ton included. If you plan only going to a few things then not worth it. But if you like to go to many different things for a short time, its a great value. And you get to skip the lines at the aquarium, which is a big deal during vacation season

ETA: let's say you are going for three days and know you want to do the aquarium, duck tours, museum of science and fenway tour. $33 + $23 + $22 + 16 = $94
Really easy to get another $6+ value

Exactly, we were there 3 days and did duck tours, museum of science, aquarium, children's museum, paul revere house, swan boats, fenway park, beantown trolley (more as a mode of transportation), sam adams brewery, and USS constitution.  Would have priced out as well more than the go card was and it saved time.  The other family we went with bought the 5 day ($40 more) and went to old sturbridge village and six flags/hurricane harbor after we left.

Sam Adams and the USS Constitution are free :D
