I'd stay downtown and commute to food.
Also the restaurants do deliver.
Unless you want minyanim, then I'd stay in Brookline

Perhaps.
But parking downtown is a beast and the ability to walk from your hotel around the very walkable downtown tourist areas is extremely convenient.
Parking in Brookline is much easier.
Also I didn't find traffic to be that terrible on the highway or on the surface streets between downtown and Brookline.

Good deal for a fun tour in a fun city to visit.
I was just in Boston last week and did it, pretty good.  And kids loved it, especially that they were allowed to steer when we were in the water.
If you plan on going to Boston for a few days the Boston go card may make more sense.  It is $100 for an adult $80 for a kid and includes the duck tour and almost anything else you want to do there.

There's a ton included. If you plan only going to a few things then not worth it. But if you like to go to many different things for a short time, its a great value. And you get to skip the lines at the aquarium, which is a big deal during vacation season

Exactly, we were there 3 days and did duck tours, museum of science, aquarium, children's museum, paul revere house, swan boats, fenway park, beantown trolley (more as a mode of transportation), sam adams brewery, and USS constitution.  Would have priced out as well more than the go card was and it saved time.  The other family we went with bought the 5 day ($40 more) and went to old sturbridge village and six flags/hurricane harbor after we left.

really depends on what you want to do. In San Diego if you want to do Lego land sea world and the zoo its basically a no brainer

yeah, i was just giving a list of what we did.  The cost of what we did would have been 158.25 without the card.  We probably wouldnt have done the trolley so it would have been 114.25 (still a savings of $13 per person) but we did get free transportation with the trolley which saved us money on parking or taxis.  And it saved time when we skipped lines and didnt have to go through the process of buying tickets each place.  And the families that stayed the extra day paid an additional $39 for $74 value and had an extra day they didnt even use.
But we packed our days pretty well (as well as you can with 6 adults and 8 kids). 
This really should go in the Boston thread but if you're going I would recommend stopping at the holocaust memorial for a few minutes.  A very well done memorial in the middle of a street that many people dont even realize is there.

Get a go card, you'll save yourself a lot of money.
Don't think you'll find a hotel to fit those requirements. Jewish area is around 15-20 minutes from downtown and traffic can be horrendous
As far as hotel we ended up staying at the Recency Hyatt in Cambridge.  It was very reasonably priced, allowed for 5 in a room (even 6 if you count an infant), and location is pretty good.  Its a 5 minute drive to all the downtown attractions (the hotel will shuttle you to the subway if you dont want to drive and pay for parking) and its easy to get to Brookline from there as well.

You must have been there over the summer. Getting from Cambridge to Brookline during the school year can take over an hour during rush hour.

Also is anyone familiar with the Kashrus scene there? ORC, KVH are these reliable?

ETA: I came across a Mincha Minyan near where I am staying Zhvil Mezhibuzh on School Street. Is this an Orthodox Shul?

You can take the "T" to the rebbes minyan or to chayei adom.
KVH is more reliable than it used to be.
On harvard street ( a "T" ride away) you can go to taam china or to the pizza shop across the street. there is also a grocery store "the butchrie" over there.

Not familiar with milk street.

The rebbe's minyan is on the brookline/Brighton border on beacon stret, not downtown.

I haven't taken the T in years, but I really don't recall it being as long as 40 minutes.
