Continental Upgrade

If you pay the fee and miles for an upgrade on continental how many miles do you earn for that flight? I think it is in R class.

 AFAIK All airlines will give you the EQMs and RDMs (Miles) based on the fare you purchased, so there are a couple of very expensive coach fares with CO I think where you will earn  more miles Y & B

Also, when i use the restricted fare option I can choose biz seats (when using the upgrade option), but when i use flexible fare, I can only choose economy seat, why is that?

Just booked a flight from EWR-GVA-BRU, BRU-TLV, TLV-EWR
The BRU-TLV was in biz. after i finished i was shomoozing with the rep and then she said please hold on, and she came back and said i was able to complimentary upgrade EWR-GVA-BRU to biz. It was out of a silver elite account, is that why?
