Pars Kosher Market in San Jose, certified by the Vaad, now has a small eat in section (4 tables, first come first serve) with a short meat menu and ready made hot food. Also lots of kosher groceries.
Stanford University Cafeteria weekday lunches five days a week and dinners Monday - Thurs. General public can pay at Florence Moore Dorm and enjoy the Kosher section. Fleishig (meat) for both meals each day. Flo-Mo, as it is called, is on Mayfield Ave., across from the parking lot of Tressidor.  Finding the dining hall can be a challenge for outsiders but any student will direct you.

Groceries (etc):

San Francisco
CHOUX Bakery - French cream puffs (Haight-Ashbury) Pas yisroel, cholov yisroel. No longer certified kosher / open on Shabbos.

Oakland Kosher.
Grand Bakery (Oakland) Pas Yisroel, Dairy items are NOT cholov yisroel. Closing 12/23/16

South Bay
I believe Mollie Stone's in Palo Alto has a big Kosher selection. there are probably other options there as well.

In Sabra. Pricey but not absolutely retarded. Live review to come.

I am the only guy in the place. It is quite old, but clean.

Via their website, The Kitchen Table  appears to be closing; last meal being served today.

Are there currently any options besides Sabra Grill and Amba Falfel?

That was a rather pricey choice. I spent the same on 2 skewers of lamb (something to that effect), and couldn't make it through more than one (was full).

There's a new place near San Jose, Jerusalem Grill. I haven't been there yet but I've heard both good and bad reports (which is typical of almost any new place)

For some reason I was under the impression that they no longer have the seating/restaurant. They do have deli / takeout though. (even if they do still have  the seating, I wouldn't really call it a restaurant, more like deli / takeout with seating)
I was wrong about that, they do still have the seating.
And the food looked really good when I was there the other day.

Any recommendations for a hotel in SF? Preferably a Hyatt

Planning on flying to SF, staying 1-2 nights, driving down south (will spend 2 nights), ultimately flying out of LA.

Hyatts in SF don't have the best reputation.

What are the kosher restaurants AND grocery stores in the SF area?

Restaurants:
(all under hashgacha of the Sun-K / Vaad Hakashrus of Northern California)
Amba Falafel (Oakland) Cholov Yisroel. Pas Yisroel available by request
Izzy's Bagels (Palo Alto) Pas Yisroel. Some Items Cholov Yisroel, Check the kashrus certificate
Jerusalem Grill (Palo Alto area)
Oakland Kosher (Oakland) Fleishigs
Sabra Grill (San Francisco)

groceries
Oakland Kosher.
I'm pretty sure there's a kosher grocery in SF, I don't remember the name offhand.
I believe Mollie Stone's in Palo Alto has a big Kosher selection. there are probably other options there as well.
Berkeley Bowl in Berkeley has some kosher items.

That's it off the top of my head.
More details on these establishments in the thread above and in this one (which should probably be merged here?)

There is also Grand Bakery in Oakland under that same hashgacha, gotta stop by if you are in the area. Can't compete with the likes of more heimishe area, but still very decent.
