I would scrape it out and put silicone.

A little trick to tighten the faucet. Once it is tight turn both the nut under the countertop and the faucet counterclockwise together. 1/4 turn is fine. Then hold the nut and turn the faucet clockwise to center it. It just makes it easier to get it tight.

Is this common knowledge or have I been living under a rock? Just had to install a new toilet. It flushed like crap. Probably one second at tops. I though the flapper maybe was cracked or clogged and wouldn't let the water out. When I took the flapper out, I noticed it was adjustable for how long you want the flush to be. First time I saw that.

Problem #2. Fill valve (FM 400) would not completely shut off. You can hear a small hiss and eventually water got so high it would go into the overflow tube. Took out the seal, cleaned it and flush the fill tube.
FYI: If you ever have an issue with the fill valve you can just replace the seal. About a one-minute job.

I just noticed a yellow crack in ceiling directly below bathroom. I assume this is from water coming out of bathtub when kids take showers/baths (around bathtub doesnt seem to be caulked well) what should be my next step?

Sometimes drain overflow seal can deteriorate and leak if water occasionally reaches it
