Yes but coming for Jerusalem the best train would be to the airport.
The only train from Navon.
My understanding is Navon=>TLV=>Tel Aviv=>Karmiel=>Miron.
Does that seem right?

They are planning on 10,000 people coming so I imagine there will be more then one bus from the trains. As they are expecting between 500-700 people per train.

I wonder what time the least amount of people will be going?

Depends how long and when you are going. The 60 ILS pass is almost always worth it when traveling this far

Last year when I went to meron, was mad at myself for not driving, paid crazy amounts to take the bus round trip and went with at least 4 others, so X that by 4. More then enough for a car and gas.
 You park in the same lot as the busses and then take a bus to the kayver.
 That way you can come and go when ever you want, as well you can break up the 3 hr drive.

The bus this year took most people 3 1/2 hours  for the extra half hr its for sure worth it to take the train
