Do you really believe that because I carry a US passport I will be guaranteed to be treated the same as a regular US traveler.  With a beard, yarmulkah, tefillin and all?
There is an added risk, very small mind you, but the risk exists IMHO.

And I'm not sure why not wanting to transit IST has anything to do with traveling at all?  Unless you honestly think the risk of being strip-searched is the same in CLE, LHR, ZRH, HKG, MEL, or TLV as it is in IST or JED?

Yes, ist has a slight bigger chance, if i have to transfer anyway and can pick between ist and fra and ist is 100 dollars cheaper, i would pick ist. I will not cross the road to the other side of the street, just because on my side there is a tree and there is a bigger risk of it falling on my head if i walk on my side of the street.

You can never travel risk free... Take a boat, as a plane could crash

I was in ist and dxb and had no issues at all. Had a client, that davened in the ek lounge in dubai a few weeks ago with talis and tefilin.

Speaking for myself I would gladly pay a few hundred dollars rather than have even a 0.1% chance of having my family humiliated like that.

I davened in the main terminal of DXB, no big deal at all. Even managed to find another yid to put on tefillin with. That took a little more convincing...

But tefillin is more positive then negative. See Devarim 28:10, Berachas 6a.

Looking for a deal from Dec. 25 till Jan 1 JFK-TLV (can't fly earlier, can't return later) and the cheapest I found was through Turkey $1025. Should I be concerned about security and safety? or do I have nothing to worry about?

Or can someone find a similar priced deal (-/+ $100) within a decent total trip duration through another route?

People will tell you that they've flown through there and it's fine and it very well can be but personally I wouldn't take the risk at this point.
