There are definitely cases where some authorities allow manipulation of a mechanical timer however it is a sensitive matter and every scenario can be different.

In my case I'm fine using a 7-Day timer so I don't have to manipulate it however a question I have is regarding the red and green lights going on and off on the cover of the pizza maker if that is happening as a direct result of opening / closing the pizza maker

well if you only open the pizza maker when the lights are on, wouldnt it be fine because your not causing it to do anything?

presumably it’s plug in before yom tov and electricity is flowing to give energy to the timer. So it a kli shemilachto le’isur plus mishtamish le’isur bain hashemashis. Which is asur to touch or move.

im not a rav but i would assume that you should experiment a bit and see what causes the green/red to go on. if you see that opening it has no affect or at least not have any immeadeat effect, i dont see why it would be assur...

muktza is never assur to touch, its moving thats an issur. but i hear you. we have to rely on #2 which is that it is needed for gufo.

not sure what you mean by transform. AFAIK their are two separate ksav’s we only use one which is ksav ashuris. Wish I knew of a good English resource.

ok. lets go with the basics:
Grama: Lit. "Causing". Doing an action that does not have immediate consequences but causes them to happen later. Ex. Pouring water on the floor which then goes by itself towards a fire and puts it out.
Shinui: Lit. "Change". Doing an action in a manner other than is normally done. Ex. Turning on a light with an elbow.

The timer that is plugged in and set to go on and off based on the little tabs can have the tabs be pushed up and down on Yom Tov to turn on and off the appliance at a later time because a Grama to turn on an appliance on Yom Tov is Muttar. To turn on the appliance with ones elbow is Assur, just like any other of the Melachos is Assur to do with a Shinui. Muktza on the other hand, may be moved with a Shinui (elbow, foot, etc.) because (according to the mainstream Shitta) the Issur was just made on moving things in the normal way.

This was not universally accepted.

איסור הבערה בשבת הוא מן התורה, ואיסור הבערת אש חדשה ביום טוב הוא מדברי חכמים, ועל כן כאשר ישנם ספקות ומחלוקות בדבר השימוש בשעון השבת ביום טוב, יש יותר מקום להקל.
בעוד שלדעת פוסקים רבים גרמא בשבת אסורה מדברי חכמים למעט לצורך גדול, ביום טוב לדעת רוב הפוסקים עשיית מלאכה בגרמא מותרת גם לצורך שאינו גדול[27], ובפרט בגרם כיבוי והדלקה, שאיסורו (ללא גרמא) מדברי חכמים בלבד ביום טוב[28].
