If some one has 14k miles towards Aegean and flies RT from TLV to JFK and gets credited 100%-does he have to wait till he returns to TLV to get Gold? Or since half way through the trip (when he gets to JFK) hell have 20k miles so will he be Gold then?

Officially he'll be Gold, but it may take A3 some time to get their act together. YMMV.

I reached gold with Aegean on 12/30/12. The expiration date on the card I received today is 12/16 which means that I have 4 years even though I reach gold last year.

myself and my wife are flying home for pesach 5 flights all together and all of them are star alliance......should i apply for aegean card or turkish or just put on aeroplan or us air both of which we already have?

You will earn 12,016 miles on Aegean from your trip + 1,000 sign up, you will have 13,016 , you still need roughly 7,000 miles to earn *Gold. So it's your call if you think that you'll fly again within 12 months and make the cut, I would say to def go for it, because you will rep the rewards for baggage alone with all your "commuting" from israel.
