Is there a halachic issue with placing it under the seat? Both the tallis and the teffilin are double "bagged"?

Even if it isn't actually assur, if they felt that it was an inappropriate thing to do, the flight attendant should have helped them find somewhere else to put it, rather than insisting on putting it under the seat.  We are not speaking about a huge bag, I am sure that there was room in one of the bins.

They don't allow you to hold things during takeoff and landing.  True, many people do, but it is officially not permitted.  Depending on the size of the bag / of the seatback pocket that may have been a reasonable alternative.
