Am I wrong or is there an issue of embarking on a cruise less than 3 days before Shabbos? I see it says a tour of Budapest Friday which includes Shuls and castles I imagine they will not drive the ship through them.

Yes, but there are some (possibly questionable, AYLOR) heterim available for this.

Shabbos is a much bigger problem.

 Based on the shabbos activities on their itinerary, it seems like the ship will be docked over shabbos. I am not familiar with the halachas but maybe someone can share if that too is a problem

Very hard to believe the boat can operate with no malacha being done, even when docked, though obviously being docked is better than at sea.

The crew's melacha to keep the ship operational is fine if the Jews are a minority of pax, but what heter is there for a cruise chartered by Jews for Jewish pax?

They will not cruise on shabbos, they'll be in Budapest, my impression is at a Hotel. sounds like they'll be driving after shabbos as well. So basically a "cruise" from Vienna to Budapest?

They will be tied up at anchor on shabbos. Unlike Antarctica, there is no navigating or ship movement so it's essentially no different than a hotel or ballroom with exclusive use according to the Rav they asked.
