Great Synagogue - Approx. 7 minute walk
Kotel around 15min walk thru the mall & arab Shuk (Only suggested when soldiers are present like friday night on the way home)
Hotel has a Shul in the basement
Shul across the street

Hechsher: Plain Rabbanut Yerushayim (not mehadrin)

whatever your rabbi says you can eat, someone else's rabbi says is treif

Correct, but it's not on the regular public offer, go to Hilton.com and make a dummy booking and you should see the offer during checkout.

I wrote about parking and everyone said it was free at Waldorf but I got this email from the Waldorf. (what should I do)

"Good Afternoon,

For all hotels guests parking is a payement of 50 Shekels per day.

They were probably referring to valet, which costs. Self is free. Was two weeks ago.

To be safe, print out their online page that says its free.

Per the email I got they charged for both at the time. But when I inquired, I was told they're both free.

was thinking about using certificate for thursday night, but i guess thats not called weekend, would they allow me to check in friday morning still in time for breakfast ?if yes would they allow me to eat there for free ?

Couple of years ago I stayed in the Plaza, arrived early Friday and checked out during the night Tuesday. I got my travel agent to get me breakfast Friday instead of the breakfast they owed me for the following Wednesday.

It worked. When I checked in and asked about it the rep said he never heard of such a thing. I told him to check the computer and it was part of my reservation.

So i suggest you call the hotel direct and request it in advance.  Especially if you are leaving before breakfast when you check out.

They saud no for breakfast.
Went to Memilla Mall to eat. Less than 5 minute walk.

U mean a Friday-Saturday stay? We emailed our concierge and had them know we are Shomer Shabbas and they responded that we can check out an hour after Shabbas

The first stay ends on Saturday and the free night i bought starts Saturday. Wondering if there will be issues checking from one account and checking back in under a different account.

Shouldn't be an issue at all.  I did the exact thing at the Hilton TA with weekend certs and points with reservations ending and beginning on Shabbos.  You can call ahead and have them link it but I just did it right when I checked in and they will make sure you don't have to check out or switch rooms.  Plus, since we had two rooms and a total of four reservations we ended up getting four welcome gifts of wine and fruit that we brought to our cousins! 
At the Waldorf our two rooms again were booked totally separately and they linked them together ahead of time (and actually upgraded us to an awesome suite situation that connected to form a huge 2brm unit) because I had been emailing the concierge, so only one welcome gift. ;)
