There are private transfer boats that cost a lot less then what the hotels charge. You can pre-book your transfer in advance and advise the hotel of your arrival time.
I have read in the few places that the hotels only allow arrivals from their own pre-arranged transfers.

You have experience with successfully arranging your own?

Not yet...
I don't see how they can stop you from showing up on your own if you have a confirmed reservation. That would be like forcing you to buy sunscreen for $60 instead of bringing your own.

In any case write to them and tell them you are booking your own transfer and see what they say.

IIMN I believe that hotels like STR include transfers in their resort fees not matter what, but I could be wrong

I tried using atoll transfer and almost booked but the WA would not allow it

Alternatively, I can just stay it DXB for the duration of 36 hours and just enter AUH in time for the flight. I am unable to find information online regarding entering AUH for a short period of time just to catch a flight.

Definitely sounds like a complicated situation. Wouldn’t even be sure the airlines would have the answer. I believe I read that you can get a free test while in Dubai or AUH prior to your flight.

Have you looked to try to route yourself through DOH instead of UAE?

As of 2 weeks ago tourists were NOT allowed to enter duabi Via Abu Dhabi (AUH) with Ethiad. Tourists are only allowed entry into (DXB).

As per the article that you have linked, it seems it will be possible to drive from DXB to AUH by road. That's why I'm planning on flying into DXB and then continuing on from AUH.

Although if AUH will be giving such issues, might be worth it to just fly DXB-MLE but the flight time is horrible compared to AUH-MLE.

I haven't even thought about the return yet of MLE-AUH-JFK. It's under 12 hour layover in AUH so hopefully won't be an issue. Although according to what I've read, AUH government considers a layover to be less than 8 hours....

I'm just curious as to why you think DXB-MLE flight time is horrible? Do you mean the actual time on the flight (which are actually very similar) or the departure times (which I believe are quite similar too)?

DXB - MLE 2:40AM - 7:45AM
DXB - MLE 9:55AM - 3:10PM

AUH - MLE 1:20AM - 6:40AM
AUH - MLE 8:50AM - 2:00PM

With check in closing at 3:30 for the seaplane, I'd be hesitant to take the second flight from DXB which only leaves me with the 8:50AM from AUH.

I've taken the afternoon EK flight. It's fine, tons of people fly in on that and take seaplanes.
