I ordered the "buy one shirt get two free" and while usually you get one at full price and two with 0.00 on the receipt, this time I got one invoice with each shirt listed at ~$29.

Did they finally figure it out?

I actually like this, now you can return 1 shirt and they just refund you $29, instead of having to start complaining to you that it was part of a promo (because you were honest and showed all associated receipts), and once you convince them to allow you to return one, they have to start racking their brain to figure out how much to refund you.

They can see all items purchased at once by just pulling up a single receipt, but still.

When ordering multiple items online, many times they ship separately from different stores.  In that case there would be a bunch of different receipts.
