“Good reason to believe” isn’t the same as being explicit. So yes, everyone agrees that’s strange it hasn’t been touched upon and indications are it was always done.

 Nevertheless the reasoning is critical to know if various factor may make a difference.

Note that there are a number of large herds of cows that are well documented in tanach and the gemara with some in the thousands.

There are definitely cases discussed of large taaruvos of eggs.

Once you get to goat and sheep milk and derivatives the herd sizes get much larger and it becomes more obvious that they mixed.

Either way, if there was a problem with doing so then it should have been discussed somewhere.

Somewhat related  is a fascinating רשב״א on חולין דף ט wheee he discusses the חיוב בדיקת הריאה and the מחלוקת between רש״י ורבותיו if the ריאה was lost is the animal אסור.  His רבותיו held that the animal is אסור to which Rashi asked them אתמול אכלנו מחלבה ועכשיו נחזיק אותה בטריפה?

His רבותיו answered that חלב is a חידוש since the תורה was מתיר it בפירוש to which רש״י vehemently disagreed and held that נאבדה הריאה must necessarily be מותר since the milk is מותר.

But wouldn’t be a problem once they were porash from the farm. Not sure which case you’re referring to specifically where it’s explicit about large egg farms. (Your point is the same as what Jye pointed out regarding large vats.)

Hard to hang your hat solely on these types of indicators. There needs to be a working explanation why these types of cases aren’t a problem.
