Yep. Just call them and ask. They will ask for the Israeli zip code, make sure you have it. Also make sure to ask them to expedite the card so it will take around 5 days instead of much longer.

Anyone know how toll roads work with rental cars in Israel? Do they charge large fees? (asking specifically about route 6)

There is a fee besides the toll price, fluctuates by company but IIRC its usually about 50 shekels.
You can call up and put your card on file induced instead if you want.

Going from jerusalem to tzfas, would you say it's worth it to take route 6 + toll rather than route 2?

If your looking to take a safer route ( not the 90 - its safe but if you make the wrong turn you can be in trouble) then the 2 is a good alternative to the 6. The 2 is also the scenic route goes along the ocean and is only a few minutes out of the way.
