my research led me to believe it would be a problem in kuwait, did the passport officer see it?
(im assuming you left the airport, not merely connected through)
My limited research beforehand didn't turn up any definitive instances where sometime wasn't let in to any of the countries I went to, because of an Israeli stamp. Lots of people talk about an Israeli stamp potentially being a problem, but some people even say it could be a problem in the UAE. In either case though, I decided that without any definitive instances of it being a problem, I wasn't going to worry about it.
The truth is though that I did end up worrying a little by each country, as online people were only talking about stamps. As far as how they look at this stuff goes, a student visa has to be a lot worse.
As far as Kuwait specifically, at the place in the airport where you get a visa on arrival, you pick a number and sit and wait until your number is called. There seemed to be about a 20 minute wait, and there was free airport wifi. So I decided to do more thorough research about being let in with an Israeli stamp, to determine the odds of me having to sleep in the airport overnight. Again, my research didn't turn up any instances of somebody being refused entry due to an Israeli stamp, and there were actually two instances where somebody said that they contacted the Kuwait embassy somewhere (one of them was in LA) and the embassy assured them that it wouldn't be a problem.
So in the end it seems that the talk about an Israeli stamp being an issue in some of these countries, is nothing more than talk (obviously in some countries it is an issue, but it seems not these).
