is there a search engine that allows you to search for flights that are not non-stop, but rather multiple stops? which would of course make it easier to rack up miles quicker.

Yes. Check out the ITA matrix
http://matrix.itasoftware.com/cvg/dispatch
Log in as a guest and check out under "help" the last article is called "ITA Route Language"- you will learn how to use their engine to search by forcing stops and deciding on how many or minimum/maximum stops etc... Also define what cities you want or dont want and what airlines to include or exclude... Its a very powerful tool.
