I have been to Turkey several times. They (Turkish Airlines) are somehow able to consistently be one of the lowest cost and decent airlines.
It is a shame that the country under Erdogan (current leader) does not have better relations with Israel.
I do NOT wear a kippa in Public in Turkey. (I wear a hat/cap)
Even with a hotel for a few nights Turkish Airlines can beat many airlines in terms of price.
I stayed at a decent hotel in Istanbul for about 50$/night.
They have fares to Israel for about 704$ in May of 2015.
Ukraine / Russian airlines are cheaper sometimes but I don't think they are great ..
How does Turkish airlines do it?
The only things I can think of : lower fuel costs? Lower wages? govt subsidies?
The airline is quite ok and Turkey is one of the few Muslim countries that flies to Israel with four or more flights per day on average...
This is not meant to be an Ad for Turk Air....but it is in interesting ::) phenomena....

True, however, I made a stopover for someone, just for the sake of visiting, although earlier flights were available, and negotiated a hotel.

They dont always enforce this rule, but thats the rule.

It also depends, lets take HKG for example. Flight leaves Ist close to midnight. If you get in from Zrh at 9 am, they will not tell you, why are you here so early, there is a flight leaving zrh at 5 pm. But if you arrive in Ist from HKG a7 6 am then they will say why are you only traveling onwards in 12 hours, we have a flight in 2 hours

But rules are here to be broken and turkish is not so organized, so they dont always enforce rules

I know for a fact that leaving european cities, people with jewish sounding names and israeli stamps, have been denied boarding, even when just flying turkish and on a stopover in turkey.

Don't believe this! I flew with 10 people from Europe to TLV June 3 - 7 with stop in IST once for 5 hours once for 3.... I definitely agree some peoples attitude towards Israel is bad, and even towards some Jews, but at no point did I feel threatened... no one said anything... we were all with yarmulkas and even had a black hat!  Most people were nice and courteous...

I am flying again next week with a 15 hour stop and again a few weeks later overnight stop, and I believe as long as your in hotel/airport there is absolutely no problem!
