Weird they allow you to manage the reservation with an AA-issued ticket with the LY PNR, though.

It's weird they allow managing with PNR, but don't allow check-in with same PNR.

AA tickets can usually be check-in online on elal.co.il.
Sometimes when there is another airline on the ticket, especially when the departures is not ex-TLV it will give you a problem checking in.
