Depending on the airline you will get get hit with a debit memo. Turkish and Lufthansa are very aggressive now with breaking married segments. When you sell a broken segment and get availability which otherwise does not exist it does not automatically fall in to married segment 'logic" and get starred. You will have a broken married segment itinerary.
DL is very aware and knows of abuse however they are still trying to formulate a way to deal with things. Although, if you issue a Korean flight on DL it doesn't matter. Korean will suspend you from ARC in an instant for the slightest infraction. Validating carrier is usually the ones sending the ADM's as it's their ticket stock.
I think my question was a little different, but maybe I'm misunderstanding. I'm not saying booking on a leg which only has availability as part of a married pair. I understand that would lead to trouble. I mean booking A->B and B->C where valid fares and availability exists for both but it is still cheaper than the lowest available fare A->C (even when transiting B)- as described here. Would that work, and would it get you in trouble?

Can be done in Sabre as well. Why not just call your support desk. They get paid to help

As Chff explained when you sell from availability it needs to be origin to destination. If you are leaving from NYC and are stopping in Paris on the way to Tel Aviv your destination is Tel Aviv. You are not allowed to sell JFK-PAR and then PAR-TLV it needs to be JFK-TLV. Airlines determine fares based on markets not point to point trips hence the advent of married segments. If you don't sell as such you are breaking married segments and you most likely will be penalized for it. It does not matter if 'L' class is available either way you search.
