Airline Checkin Counters: Kowloon Station (below the W Hotel) to check your bags in. You then take the MRT straight to the airport (with just a couple of stops). It's super convenient and quick. You don't have to stay at the W to check in at Kowloon station though (and FWIW you can check in at Hong Kong station on HKI, too).

What’s the closest shul walking distance to the airport express train line? Anywhere to eat breakfast?
There are many free shuttles leaving every few minutes from airport express lines to the hotels and vice Versa. Take the airport express to Kowloon take the #3 shuttle to the shangrila and its next door to KZ which has 100 hkd all you can eat breakfast. Fantastic shakshuka

Shachris and breakfast at KZ. Ferry, then Peak Tram railway up to Victoria Peak. Taxi down. Lunch at JCC. If you have Visa for Mainland China, consider 45 minute subway ride from KZ to Shenzhen Luohu Shopping Center for great bargains on brand name items.

these are my suggestions of a Day trip.
I wouldn't suggest more than 1 or 2 days.

-Star Ferry
-Ave. of stars- pier
-Intercontinental Hotel (Lobby)
-Peninsula Hotel (Lobby, 8th Floor Pool, Felix Lounge)
-Ritz Carlton Hotel (Lobby, Ozone Bar & 118th Floor Pool)
-Tailors (Sam's is one of the most famous and expensive)
-Mul Hayam Restaurant at Kehilat Zion

Assuming I want to eat Shabbos meals by one of the two Chabads, should I stay by Chabad of Kowloon or Chabad of HK downtown (avtzon) We do not want to do a lot of walking in HK (its more like hiking)

Also which good hotels are shabbos friendly primarily in the sense that I can stay on a low floor?

We liked Chabad of HKI. No idea who's in Kowloon these days, seems like a revolving door.

Shabbos in Kowloon is nicer, the view and the overall feeling.
Meals can be had on either side.
Hotels on Kowloon side are nicer for shabbos in my opinion

While I didn't attend Chabad on either side
I wouldn't do HKI "AREA" again for shabbos too dry.

If you just want a shabbos meal than maybe
If you want a hotel, and area as well then I feel Kowloon is nicer.

Rabbi avtzon told me that Rabbi Lieberman is in Kowloon.
