I am looking for best way to book a flight using points from NY to Melbourne. Any ideas on the best way to go about this without having to pay high booking fees.

Qantas with AA miles
This option is probably the best, 75K in econ, and superior service.
Then there is United, 80K in econ, not as good as QF. [Also, lately United has had a lot of issues with on-time departures.]
Both options will cost you around $100-$120 in taxes round trip.
Both of these have pretty good availability, and they also both offer one-way award redemptions, so you can mix and match.
If you are willing to go through Asia, you should also be able to find availability for United points with Star Alliance partners, such as China Airlines.
Delta and Virgin have much higher rates, and poorer availability.

If you can rough it NYC-LAX revenue economy fares are usually very low
