Which frequent flyer to use on Aeroflot flight?

I'm not so clear on how this work, but I just booked a rt flight from NYC-TLV through priceline. Should I be attaching a frequent flyer account to the booking?? which one?

but isn't flyingblue a skyteam member?? so why would it only earn 25% of the miles? any advice on what would be most lucrative?

Flights I am interested in would be: NYC-MIA, NYC-YYZ, NYC-TLV, NYC-Europe

pretty soon I will have a good enough credit history to apply for amex cards, so I can transfer to flying blue etc. and add to whatever I accrue from this flight

any advice would be greatly appreciated
