+1. There is a museum called Rashi House in Worms, which lets you see the inside of Rashi's original shul, as well as the room where they believe Rashi learned. There is also the original Mikvah which they say Rashi used, as well as other cool stuff.

There is also Mainz and Michelstadt but if your not into cemeteries those places wouldn't interest you.

Inner-city trains (subway), called there "bahn", there's the S Bahn overground, and U Bahn = underground.
Just get a day pass, and go around as much as you like, and to wheresoever you desire.

What are my options by both? If I do Vienna I would spend some time in Bratislava to visit kevarim of my grandparents....aside for that what else is there to do in Vienna/Slovakia? Its a 12 hour stop.

I don't think there's even a question, Vienna.  It's a very historic city, with a much larger and more active [observant] Jewish community.  Frankfurt, although a historic city as well, seems to serve more as a thriving modern metropolis.  It doesn't have nearly as much historic importance as Vienna.
