Do I understand correctly all these are not spelled out in the Torah?
Many are rules added over the years to prevent transgression

Correct. A large portion of the things we do or don't do, are not explicitly written in the Torah. That is why we have biblical commandments, and rabbinical commandments. The 39 principles, are the ones that are from the Torah directly, while the rest is rabbinical teaching and safeguards put in please to avoid violations of the biblical commandments.
Memories last forever, make them while you can.

Even the original 39 are mostly not spelled out.
If you don't care why would you comment?

Helps. I understand the logic behind turning lights on/off. What's the logic behind not using/moving these items?

For example your phone.  You can't use it.  If you are careful not to even pick it up, it's much less likely you'll forget and use it

Phone is the same principal as lights, no? It is prohibited because you are creating something when you use it, correct?

More complex than that, but in a way, yes. The point here is that if something is forbidden to use on Shabbos, it is also forbidden to move it, as once you are handling it, you may forget and end up using it. So with the phone example, you may not use a phone ( for whatever the reason is...), hence you may not pick up or move a phone either, even if it's off, etc.

Ok that makes sense: I guess I am asking why a pen is prohibited?

Writing is one of the 39 - therefore, we may not handle a pen.

Car audio systems that have to rebuild the entire database of a USB drive each time the car is turned on, before one can switch tracks.
I've been waiting over 5 years with bated breath for someone to say that!

YES YES YES! My car's system is borderline unusable. It could take half an hour until it's ready to browse the library, and then completely resets itself if you have the audacity to switch on the radio for a moment.

Ridiculous.

Rental cars that don't have a CD player.

Random flight attendant who accosted me in airport to tell me that I'm not allowed to push a stroller on a moving walkway. I told her "that's not a real rule." (I was safe since I was getting off a flight.)

Mine is not that bad, I think it rebuilds the database even if not on USB mode. However it is bad enough (including the bluetooth) to make me decide that if/when I lease another car, I will actually go for an upgraded audio system (something I thought I would never do).

The other thing is the inability to move within a track, just from track to track. IME both these issues are with the basic Honda audio systems. I've driven other cars that were better at the baseline (I even got a ride with a friend in his Nissan, and was surprised to see that bluetooth picked up and displayed a contact name in Hebrew!)
