Can I have Uber drive to a minyan, wait with the meter running while davening mincha, and then continue, or will a driver refuse to do that?

Sure, if he says something put a comment and he will be in serious trouble.

Personally I find it only right to ask them in advance if it's more than 30 minutes or so.

The Uber driver will probably be more than happy to do this...i would even just say you will be pretty quick would he like to wait around to bring you back (dont mention the running meter) He may very well agree to wait without running the meter (unless its a really short ride and you have the $30 trip and specifically want the meter running instead of starting a new trip)

Depending on city and how long mincha takes might be cheaper to keep running than paying another base or min fare

right...either way, the Uber drivers have been extremely accommodating in my many experiences
