First time traveling with Baby - newbie questions

I'm flying LA-TLV for the first time with 10months baby. We reserved the front row in regular cabin so we can put the baby in the bassinet. It seems like he is too big now for the bassinet (21pounds). I read Dan's guide on his experience traveling with his son but I still have some questions:

Why it's not recommended to go through the security with a stroller? I see people go through the security with car seat while checking in the stroller in the check-in counter.
Is it only for the chance of having available seat on the plane so you can put the baby in the car seat? If so, can you check in the car seat in the gate? any recommendation for travel bag to cover the seat?
