Or maybe because it's still a US flight and registered aircraft they can't seize it?

It is still a US operated flight. AA and US are operating a huge codeshare agreement now. Operations under a single Air Operating Certificate is not expected until next year.

Why would it matter what's painted on the side of the plane?

I wonder if it matters who owns the aircraft. What if AA operated a flight to Tel Aviv that was operated under American's certificate but was owned and staffed by another airline. Sort of like the way the regional's operate here in the US.
