Booking flights & hotels regularly across US

My apologies if this is posted in wrong place.  I did spend a fair amount of time looking at various threads and topics but am still unclear as the optimal method to follow.

I have started a job which will require weekly multiple stop trips across US.

I am on a budget (figure $100-120/night hotels) and flights looking for cheapest yet practical options flying from NY/NJ. Sometimes will need car, kosher food, minyanim where possible.
I have never done this before and wonder whether there is a clear mehalech on the best way of approaching this in my situation...

Best to stick with one hotel chain or airline
Particular sites or portals to use or general approaches
Any other tips and recommendations from those with experience.

For flights it really depends on which destinations you're going to.
Are you booking last minute?
Getting BA points might be a good idea.
If booking in advance, Maybe southwest points/ cheap JetBlue and frontier flights.
For car rentals, costco travel(if you're a costco member) the UR travel portal, Hotwire, and Priceline bidding are some ideas. Also sign up for hertz and national loyalty programs.
Hotels: check the IHG point breaks list, priceline bidding and a combination of SPG and marriott points(think ritz CC 140k+ 50k marriott matched to 70/80k). If you have time for BRG searching try choice and IHG.

Generally I will be booking within a week before and anticipate going to states all over the US, mainly focused on the eastern side.
Is it not a good idea to book everything from one portal eg Orbitz from a cost standpoint?
