I am National Executive Elite, however I have never rented from them before. I know that in Hertz, you have to rent once before your President's Circle status is activated. Does it work the same way with national, or can I go straight and take a car without speaking with anyone?

What class car do you need to reserve to take from the EE section?

Why not just reserve the first option (emerald aisle)

Anything above mid-size gets Emerald Aisle. Says so clearly in their terms. So sometimes you can save money this way. Their website has been buggy for years.

What can I expect in JFK in the Executive Elite aisle? Can I assume there will be luxury SUV's or is that pushing it?

I am over 25 so that shouldnt be a problem. I was checking out some walkthru's of the Executive areas in some airports, and I dont see any really nice cars, only in the premium upgrade section

In terms of car selection, it looks like there is no difference between Executive and Executive Elite.

The location might not have an aisle. Not all locations have aisles.

That's correct! If you speak up to the agent and ask for something that not in the aisle and say you are EE it might work.
YMMV

What happens in JFK if you just hop into one of the cars in the upgrade section and try to drive out? Are the keys even in the car?

I got them to get me a full size SUV, until they stopped me at exit for being under 25.

Depends when, i've been to lga recently a few times most of the times they've had luxury cars in the isle with no upgrade fees, they had volvo s60, audi q3, infiniti q60 and q80, merc gla, land rover discovery
