Most airlines will. Once you have the 2 tickets, call the airline to put a note that they are together, at the check-in you'll just have to remind them.
Note that in case of a delay or cancelation, you will not be refunded for the 2nd flight from the airline.

If the first flight is delayed and you miss the connection, the airline does not need to take responsibility to get you to your final destination. As far as they are concerned, you just "showed up late".

I booked a flight from PTY to MIA and another one 3 hours later from MIA to ORD because it saved me hundreds of dollars. If we get delayed and miss the flight from MIA to ORD wont they put us on the next flight available? I have missed a few flights on different airlines including Spirit and they have always rebooked me on another flight without charging.

If it was booked as a regular stopover (PTY-MIA-ORD), then the airlines responsibility is to get you from PTY to ORD. If there are any delays (or cancellations), they could potentially re-route you (or even put you on another airline) to get you to your final destination.

Once you break the fare into 2 separate reservations, you're taking responsibility for each component (with great savings comes great responsibility).
If the PTY-MIA flight arrives 6 hours late into MIA, the airline still got you where it promised, albeit a few hours later then was supposed to be. The fact that you have a completely separate reservation for a flight that left 3 hours before from MIA-ORD is of no concern to them (you may get a sympathetic agent who can try to help, but officially you're on your own and considered a no-show for the missed flight).

It’s impossible to combine tickets. The most they’ll do is note you have another reservation

I would like to book two flights on the same airline a few hours apart but if I put same on the same PNR the price goes way up.
If I book separately can I ask them to transfer my bags for me and will they?

They also decided to put the title as Rabbi  (as a joke) which is now showing up as my middle name when checking in on AA, but I assume that's not an issue at all.

Just if you have tsa precheck it won't work since TSA Precheck matches spelling of name and birthdate.

I was on a Swiss flight from ZRH to GRU two years ago, and when we landed there was meet & greet on the jetbridge for Senator and HON circles, which escorted through immigration etc..

Flying in January with Iberia (LY codeshare), do they have something equivalent? Or can one pay for this at a decent price?

Just booked business (I) tickets on BA form NYC  to Moscow through Chase. 
I went to BA to book seats and they want almost $100 each leg per seat!!!
Is this penny  pinching the same with all the airlines now?
I could fly AA or Finnair for the same price and UA for a smidgen more.  Should I cancel the BA and go for one of those?
