This article makes absolutely no sense.

Regardless, the OU themselves do not allow it’s usage on shabbos in their venues.

I'd love for you to provide a source that the ou doesn't allow usage on shabbos in their venues.

Hatmana would lchoira be similar to playing something wrapped in foil into the cholent according to most of the svaros mentioned in that tumult. RSZA is matir among many others.

It is totally dissimilar. Over there the intent is to have the transfer of taste between the kugel/kishka, it is therefore similar to a potato in the Cholent or a Kneidel in the soup. If that is not the intention, and there would be a complete separation, the Aruch hashulchan indeed writes that it would be prohibited.

Need to refresh myself, but I don't think that was how they cooked all week and the setup was specific for hatmana.

No difference. The point is that the water wasn’t precooked and then inserted into the pipes, it was cooked in the pipes.

This is a case where it was cooked before putting it in. If it cooks in the pot that is Derech bishul. This is the Minchas Yitzhak I quoted.
