Are your few hours in Palo Alto/SJC or in SFO? If you only have a few hours you might not want to spend half of it traveling.

Alcatraz is hard to get tickets this late, but just keep  checking the website as something may open up. That's what happened to me.
Pier 39 was fun going in the shops and there were some street performers. If you have spare time you can check out Lombard Street. Very crooked street.

What's the best way to tour the city? Is the hop on hop off bus a good option? Any recommendations for a good touring company?

Flying with Rafi UA 747 upstairs to SFO, he's super pumped :)

Suggestions on what to do?

Seems like Sabra Grill is the only place to eat :o

On the island itself 2 hours should do it, possibly a little more if you want pictures of the bay. The boat ride itself is about 25 minutes each way too.
