as a travel agent i hesitate to reccomend flying thru turkey
the link below from the israeli govt a warning to those flying abroad for yomtov  just reinforces my hesitations and should reinforce yours as well
your life is worth more then the few hundred dollars you save id think

There is no danger in flying through Turkey. I recommend my clients to use Turkish as they often have low fares and their planes are new and comfortable. I have also flown through Turkey 4 times without incident. Their economy comfort product is also outstanding and affordable.

It is not an issue. Istanbul is a large western city rich in culture and history. It is not dangerous.

its not an issue until... something happens.  then everyone will say why do they fly thru turkey "a bunch of mishgyim" risking their life what are they crazy?
im glad people are flying and enjoying my clients who were rerouted thru turkey and were forced to daven in terminal felt extremly uncomfortable

there is tension between Israel and Turkey, things can turn around any moment. Lots of nasty statements were made already.
If you want to save a few $ and hope that all stays safe, its a decision you need to make.
Some people value safety and would pay more to go via a friendly country.

It's like I always tell clients. AMM/IST have gotten a lot safer even since they banned rocket launchers in the airport
