Security is not a big deal.
The layover is the layover. It definitely adds time to the flight, but only you can answer if it's worth it to you. הוי מחשב שכרה כנגד הפסדה
There are a couple of decent lounges, but yeah, a layover is still a layover.

Security and passport control add a few minutes, but nothing like the mess it generally is in the states.

Turkish has $663 flights to Israel for shavuous. I booked via Kayak from 5/27 to 6/4, but I imagine there are other dates available. Flights were in the 850s-900s for the last few months until this morning.

Last time I flew they had the promotion that gave 3 for everyone even in Y

Booked multiple ppl on one itinerary for roundtrip on the recent sale/mistake NYC-TLV. One person cannot fly back on that date, must fly earlier. My only option that I can see is having that person simply no-show to return flight and book a one-way return flight on any airline. This seems simple and no complications (CMIIW) as this person needs to fly to TLV with all the others on same flight but not on the return.
Questions:
1)Much better, if it would work, I would try to cancel that person's entire flight so I could re-book on Turkish with new dates at current prices but per Turkish website looks like that cancels the whole itinerary. Is that correct? Is it possible to cancel one ticket without losing the others?
2) Would also be work if I could call Turkish and have them manually change the return date for that person and then pay full fare for the new roundtrip/difference from the sale fare. Is this option a possibility - would they do that  because they gain the difference in price?

If going for cheapest fare, likely will not be a 'premium fare group' so only one piece of luggage
