I have a conecting flight in a few weeks going thru Budapest.
I'm landing in Budapest at 11:55 pm and flying out at 6:00 am.
Are there any lounges open at night?
Is the airport itself open all night?
Anywhere to sleep for a few hours without paying a lot of money or getting killed in my sleep?

You can easily spend a few days in Budapest. You won't see much in one day. The kvarim in the east are quite far for a day trip.

For Shachris you should go to the Kazinczt Shul @ 6:45am and 7:00am on Sundays.
Queen's Court hotel is very close to that Shul / Jewish area, it's nice and cheap.
Not far from the Jewish area you have many of the international brand hotels that are nice, i.e., Le Meridian (going down from cat 4 to 3), Intercontinental, Marriott and Sofitel. Some you can get with points however it might not be worth it.
Also nice place for breakfast across the street from the Shul.

Thanks! How long of a drive is the Le Meridian to the Airport/Shul? And can I find a taxi on the street to take me from the Hotel to the Shul 6:30 AM?

IIRC it's approximately a 30 minute drive from the airport to the hotel.
There is no need to take a cab to the shul as its a short walk - 10 minutes.
If you do wish to take a cab, they can be hailed on the street easily. There is Uber as well.
