Most recently I stayed at the Andaz. They are known for. It upgrading regardless of status, however after a back and forth with them they agreed to provide kosher breakfast for free.

Stayed at the Conrad as well. Location is not good aside from proximity to the fish market.
+1. I also for free kosher breakfast at the Andaz which I found to be a very nice and conveniently located hotel.

I'm as behind in reading TRs as I am in writing them  :(
Suffice to say they got me whatever I wanted, but the kosher place doesn't have typical breakfast food. I ended up with tuna and egg salad sandwiches, eggplant salad, israeli salad and an option for a mini bottle of grape juice which I declined.

They gave me an allowance of R' Eldery's menu so we ordered some sushi as well, only to get some baked salmon fish. After complaining we got sushi the next day and it was far from good.

Full disclosure, I haven't read the trip reports. All the hotels mentioned are high end and I'm sure will impress.  We stayed at the Hyatt Regency on Points and Cash as a Plat a year and a half ago, received an upgrade to a larger room. We thought it was a pretty good deal and didn't have enough points for the PH.

Tokyo is one of the top food cities in the world, unless you keep kosher. I wouldn't let the hotel's willingness to order in kosher breakfast be a deciding factor.  I would recommend packing your own for breakfast and suplemmenting with fresh fruit. It can be expensive, but tends to be really tasty.

Haven't used myself, but friends said it's about a 24 hour delivery time and was super easy.

We ordered from Kosher Delica and they delivered directly to the PH. Food was very fresh and pretty good.

Finally got permission from work to go during cherry blossom season!
Unfortunately, both Prince Sakura and the Sheraton are booked up for that shabbat :-(

Anyone have any experience staying somewhere else for shabbat, walking distance from R' Sudakevich's Chabad House?
(There's a list of some budget hotels on the Chabad website, but the budget ones seem to be really small,~14m, and the Prince ones are prohibitively expensive...)

You could stay at the Sheraton all week, but the location isn't great. Both of Dan's suggestions are great locations, just on opposite sides of downtown.

Don't do it during rush hour (7-9:30 or 5:30-7:00) and you should be fine, logistically.

It also depends if your 8 month old already has discerning taste and will question why you wen from the PH to a Sheraton.
