Rail Europe is like an OTA/broker. You can find out which trains runs when and where from RailEurope or Google, and then you can purchase by the train company directly

Just got back. Here are some observations:
  • There are a lot of steps going up to the castle. pretty hard to do with a stroller. I would see if you can take a cab up to the main gate and then walk down. Changing of the guards is at that gate anyway
  • There is a vinyard right outside the castle that is easier and prettier to walk down.
  • I would cross the charles bridge from east to west
  • We booked Jewish tour through chabad restaurant. our guide was extremely knowledgeable but a little dry.
  • If you hold of the vaad (if you eat in dinitz, you do) there is a lot of kosher food to be found. They have a list that shows where you can buy bread, basic groceries, and most importantly Trdelnik
It's a beautiful city to just walk around

another point, our tour guide was secular and the other couple was secular too. we didn't spend as much time as i would have liked at the Maharal's kever since they had no interest in davening there. and apparently the guides reuse entry tickets so he didn't give us ours so we can come back later.

Another thing to keep in mind, they open the altneir shul for mincha/mariv during the week but the minyan is exclusively tourists. So if you don't see 10 men waiting, there won't be a minyan. You'll also need your passport to get in.
