If I were you, I would skip the brewery. I haven't been there, so can't say how great, but it's geographically separated.
You easily do duck tour, USS Constitution (which I love), lunch at Milk Street.
There may be a downtown, say 1:30PM, mincha minyan, but I'm not sure. If you want, I can inquire. Henche probably knows.

So maybe do those three earlier, and then hop over to the brewery and go straight to the airport from there ?

Although if it turns out he has to go to Brookline for mincha (I davened at 2 at Israel Book Shop and ate at Elite one of the days I was there - that can be a time saver), the brewery becomes not so out of the way.

I agree. All depends on timing of course, but lunch and Mincha at the book store position you better for Sam Adams.  There are at least 6 lunch options within 5-10 minute walk of Israel Book Store, in order of proximity:
Eilat (C'Y, IINM)
Taam China
Kupels (just bagels and shmears)
Rubin's
Pure Cold Press
Rami's
JP Licks (ice cream and cake)
Jerusalem Pita and Grill

I recommend milk st for lunch. Get hot pastrami on ciabbata. With avacado, onions, chipotle sauce, and cole slaw.
