Booked for a day trip with the family :)

Meat sandwiches at Milk St for lunch, ducky tour for fun, and Taam China for dinner? Any other activity for a 2+5 year old?
Aquarium?

My older son was 2 when we went. He was pretty out of it (either sleeping in the stroller or uninterested) for all our tours - Fenway, Sam Adams, and walking tour. But he loved the duck tour, USS Constitution, and aquarium. He enjoyed running around in Boston Common too, but that was more just novelty and open space, as opposed to an actual activity for him to enjoy.

If I am not mistaken, Café Eilat is C-y.
FTFY, and correct.

Is cold press CY? They do breakfast.
Pretty sure it's C'S. However, they have vegan options.

whats the best cy breakfast place? preferably not too far from minyan. as an aside is there any kosher food in lounge in bos?
There are kosher O-K-D "nibbles" ("Tower of Sadness") in the AA lounges -- same stuff at virtually all domestic AA lounges.  I presume you're flying B6 and have the Priority Pass and are planning to visit The Lounge in Terminal C. I've never been there and am very curious to learn whether it has any kosher offerings. Please report back in the Kosher Food Airport Lounge thread.

Aquarium as mentioned above.
Boston Children's Museum and Museum of Science are both very enjoyable for those ages.  If weather doesn't cooperate, you'll have good museum options. But if weather is nice, they'll probably enjoy the Public Garden, visiting the Make Way for Duckling statues and even doing the Swan Boats.  You can do Duck Tours and Swan boats in the same day!

I'm a big fan of Taam China's General Gao's chicken. Their pupu platter is fun but sometimes the items are dried out.  You'll be right across the street from mincha at Israel Bookstore 2PM.  And right next door to Kupels, so you can try the frozen dough, whatever that is. :)

Children's Museum is standard, not worth the visit.

However Museum of Science should be a good choice for kids

It's pretty easy to take the trolly from Rubins to Fenway (or vice versa). Once you're on the trolly it's about a 20 min trip.

Or

I did the the blue route on BDT, which we very much enjoyed. They use actual DUKW boats, which for me adds is a cool touch, while BST appears to have newer, purpose built vehicles.

BST is 10 minutes longer, but from the routes (which also might help you choose), it looks like they cover more ground, but not necessarily the areas dense with notable landmarks:

https://7r762ozlpz3yg2pfqkf1g2if-wpengine.netdna-ssl.com/assets/2015_superTours_duckMap.pdf

Also, they let kids steer for a minute in the river on BDT, if you think your kids would be into that.

ETA: Some good feedback here too - https://www.tripadvisor.com/ShowTopic-g60745-i48-k1367227-Duck_tour_versus_super_duck_excursion-Boston_Massachusetts.html

What time is the game?
Game starts at 1:40. Going to try to do the duck tour from Prudential center after the game ( leave the game a bit early )
ETA: actually just realized that, that's cutting it close, since my flight leaves at seven.
If I'm landing at 9:45, will that's give me enough time to do the duck tour first, then get to the game on time, and be able to get something to eat and make it back to airport ?

ok, I've never done a duck tour. Sell me on it. It costs a fortune.

I can't imagine paying for it if I lived in Boston, regardless of kids' ages. Does that answer your question?
