I think it’s the perception of anyone who actually studied the topic.
+100. Which is why we don't 'study' it, and instead rely on mesorah.

Studying a topic will lead you to the people who wrote on the topic. It's like saying in 100 years that if you 'study' the topic, Trump was a dictator who threatened democracy with a horrible insurrection on January 6.

I don't care what secular writers penned on the subject, when I have a clear mesoras haTorah contradicting them.

I am unfamiliar with the background and the context. But I think that bringing his sefer is almost like bringing Rav Yaakov Emden that Rav Eibeshetz was wrong.

I would be more convinced by a sefer (or better yet, an oral statement from a gadol) from a later period.

You’re saying that this that you heard from your rebbeim is a קבלה איש מפי איש? Do you know that for certain? Perhaps it merely reflects their own opinion. They are entitled to their opinion but I’m unclear exactly how this mesoras hatorah business is working.

In the haskama of the שואל ומשיב to the שבר מוסר he discusses the fact that there are problematic parts to the sefer.

It seems he was unaware that the shevet mussar printed it himself בחייו. (Also seems to have missed this part)

Why would a gadol be making oral statements about this? What’s the point? Maybe they did back then, how would we know?

In most cases, Mesorah is what you get orally from rebbeim, and this is the notion that I've heard from all my rebbeim and roshei yeshiva, including tremendous luminaries. Incidentally, I also just heard it recently on a recording from Rav Kalman Krohn.
That is exactly the perception of an academic.

These people have a mesorah going back to their rebbeim, going back to their rebbeim, etc. They understand the hashkafas Hatorah much better than s who read some journalist who read what some other journalist conjectured at the time and now thinks that he has the ultimate understanding of the ideals and motivations of gedolei hador.

Did they tell you that this is where they got it from? Was it that both were tzaddikim lshem shomayim with pure intent even though one or the other may have been mistaken or that neither was mistaken at all?

"Rav Yaakov Emden was 100 percent right in his quest, and was 100 percent leshaim shomayim" doesn't mean he wasn't mistaken.

I don't remember that part. Where do you see that? Didn't he disappear for years  when he became not frum and only was known again once he came back?
